The VTF-3R asserts better sound because of being downward firing. However, it appears it is the only downward firing sub in the line. The rosewood doesn't fit my decor (actually, neither does the black, so I'll have to hide a sub some way). Would I give up anything substantial in sound going with the VTF-3?

Better sound with downward firing vs front firing is debatable. The differences are small, with downward firing being arguably a bit less directional.
The VTF-2 has always been downfiring. The new VTF-3 MKII's will all be downfiring. Same with the STF subwoofers. The TN series is upward firing.

What happens if the VTF-3 is placed behind something or turned around so that it's "back firing?" I obviously have more money than knowledge to be asking these questions.

Shouldn't be a big problem as long as you give the rear ports a few inches of space to allow air flow. If you fill out the form on this site (Service tab), Hsu Research can give you some good ideas about placement in room.
