Port Plug

I lost the port plug that came with my VTF-2 MK1 and am now using a nerf ball in one port to run in extension mode.

Is the original port plug designed specifically for each sub/port such that how deep the plug goes down the port could affect bass response?

The 4-inch-across ball that I'm using sticks out from the side of the enclosure about an inch after i scrunch it in.

Could this solution have an adverse effect on the sound, or am I over thinking it?

As long as the seal is airtight, it will work fine. Make sure there is no air leakage in the seal, although even if there is a little it probably wouldn't be noticeable.
